iCloud spam filtering is very flaky unless you use the web interface a lot, which we don't for obvious reasons.
My advice: turn off "junk mail" filtering altogether in Mail, do check your Junk folder from time to time, and explicitly move messages between your Junk and other folders, as appropriate. Don't mark them as anything; that doesn't do jot, and only applies to the filter present in Mail.
