this process works for me to download deleted purchased iBooks.  When in iBooks,

* Under the View menu, make sure the "Show Purchases in iCloud" item is 
checked.  This should allow the iBooks app to see iBooks you've purchased but 
that don't reside on your Mac.
* If you see the iBook you wish re-downloaded, arrow to it then press VO-cmd-f5 
to make sure that the mouse is routed to the VO-cursor.
* Hold down the ctrl key and click your mouse or Trackpad.  This will bring up 
the Contextual menu.  The Download option should be there.

The caveat here is that if the iBook is no longer available in the Store, then 
you're options are more limited.  That is, I'm guessing that the Download 
option will not work as the content is no longer available through iTunes, thus 
it is unable to be downloaded.  If you were lucky enough to have a copy on one 
of your iDevices as well, you could probably connect to your iDevice either 
with USB or via WiFi, and transfer your purchases from the iDevice over to your 
Mac.
