It's interesting, I just tried to rename a mailbox from its context menu, but pressing VO shift M, while focused on the mailbox name in the mailbox list didn't bring up the context menu. But, if I routed the mouse to the mailbox name and pressed control and clicked the mousepad, I got the right-click context menu and one option in there was to rename the mailbox. Try control-clicking the mailbox name and see if that gets the menu for you.
