Hmmm, there must be another factor involved here. I am having no problem quitting iTunes. Are you sure it didn't have any other processes running: downloads, updating your library, etc. No dialogs. This probably doesn't make sense because you would expect to get the same from the dock but it never hurts to cover the bases.
