I would go with a final Time Machine backup to make sure everything is safe, followed by a clean install from a USB drive, and then restoration of the individual files and folders from your Time Machine backup, without using Migration Assistant. That utility tends to bring over other things as well which somewhat undo the effects of a clean install, such as your preferences.
