Hello Joe,
Here are steps to find this feature of Audio Hijack Pro.
I will be using the "Skype" session.
1. Once you've found the Skype session, find the input tab, and find the 
advanced button, and VO space on it.
2. You should see two checkboxes.  "Include audio inputs," and "Split between 
channels." This is the option you want.
This is the text that audio hijack says about this option. "Audio inputs will 
be placed on the left channel. "While the application's audio output will be 
placed on the right channel."
