Well, this won't be of much help to you and I apologize for that. I had some sort of problem when I had ReadKit set to view all articles and tried to mark all read. It seemed that with articles set to view all and when trying to mark as read, something didn't go quite right. I admit I did not pay enough attention at the time to know if the problem I experienced is similar to yours. I'll pay closer attention next time.
Also, it helps to do a refresh (Command R) before exiting ReadKit if you know you may next use Lire to view articles. I don't know if there is some setting in ReadKit to trigger a refresh on exit. If so, I don't have it set and wish I did. I have been taking the lazy way out and refreshing before exit.
