I don't know if these questions were answered definitively by somebody else but as far as I am aware the answers are

1. How can I make sure all my Dropbox content won’t be deleted from the cloud 
once I install El Capatin after erasing my Mac?
A. Erasing your hard disc   in Recovery Console will have no impact on your 
dropbox content. What will happen is once you sign in is that DropBox will try 
to populate your new Mac DropBox folder with the cloud content. Also if you 
have run a Time Machine Backup your old DropBox files should be backed up there 
also.
2. How can I restore all of my data from my Mac backup disk using CCC without 
restoring System files?
A. I have never used CC much but I am not sure you can unless you boot up 
inside your CC Clone and copy file to a third party drive such as a Flash drive 
or external USB and then reboot into your clean install using this drive to 
restore your documents. Alternatively again just use Time Machine to restore 
your documents.

3. How can I restore Apple mail properly where I do not lose all of my 
subfolders of saved mail, rules, etc?
I think this is more tricky. You can again migrate your settings across from 
Time Machine using Migration Assistance but by migrating your settings you may 
well lose much of the benefits of a clean install. At least that has been my 
experience.
