I run El Capitan and I have been having similar issues trying to partition an external drive into three partitions. I ended up with 4 partitions - one of them being only 6MB and yet I can't seem to be able to merge it into another partition. In the end, I've left it as it is. I must have spent hours trying to get the results i wanted. I find partitioning a disc quite a challenge. I'm not quite sure what I'm doing.
