I hadn't thought of that overlapping problem either. But I've been in the habit of using spaces for various applications. Or having the window set up like Safari takes half of the screen and email takes the other half of the screen and they don't overlap. But that's the benefit of having a very big display a 27 inch retina display. I do like to hide other applications
