Hello, First although generally considered non-essential malware protection is not bad for your system.
Secondly, this must be a daemon or application startup that is causing the update requests and not specifically a notification. Look in your library folders (/Library and ~/Library for folders called either: LaunchAgents or LaunchDaemons In this directory there should be com.malwarebites or something close to that. If you remove this file or folder the alerts should disappear but you probably will not have removed the entire mailware protection system by doing this.
