Hi, Security Agent is present whether File Vault is active or not. Security Agent is one of the activities invoked during the login process as well as when entering your password after sleep or screen saver lock. Normally, I've only seen it present itself when I've been impatient. That is, when I attempt to start looking to do things before the login/startup process after login has completed its round of tasks. If I wait and don't start window choosing, accessing the Dock etc, then the Security 'agent is relegated to the background on its own. If you do however bring focus to it during these activities, all you need to do is either a simple click of your mouse or trackpad, or try the App Chooser to bring focus elsewhere.
