Late in answering but have you got your mail client set to keep copies on the server?

For some reason, and in I don't know how many years I haven't figured out why, if the email client sends the message via iMap to delete messages, Gmail doesn't handle it correctly, and they keep coming back. This happens every time in Gmail's "All mail" folder. The only way to make messages die forever is to not delete them directly, but move them to a trash folder, then empty that trash folder. This has worked for me in both Apple Mail and Thunderbird on Windows.
