There are a couple of things you need to do: Go to mail preferences, advanced tab, then check the box that says delete messages from server, below that is another pop up that asks how often to delete the messages. The default isn't immediately so if that's what you want change that setting also. It's not enough just to check delete messages from server. Not sure why Apple thinks you'd want to keep the messages on the server but that's the way it's set up.
