Hello Jim, so to be totally sure of what your saying, when you create an 
account dose Mail organize for example like this below. Note I don't know what 
a treeview is called in the Mac world but hear is how I have mine setup and 
like it this way. 

1st account 
Hotmail.co.uk
Inbox
Drafts 
Sent Items 
Junk Email
Deleted Items

2nd account.

Inbox
Drafts 
Sent Items
 Junk email.
Deleated Items

So basicly are the accounts arranged like this in Mail by Default.
I hope this is more clear than my last message. Because even if it was clear to 
everyone else It didn't feel clear to me. lol So the example above should 
hopefully make my point explained.

Unless I misunderstand you, it sounds like apple mail will do exactly what you 
want.  I have multiple accounts and they all have an inbox, a draft, sent and 
all the others.  It sounds like it will do what you want.
