This might be related to your other issue as well, actually. The key insight here is that once the background processes responsible for Home Sharing and syncing are in use, they are responsible for your library files, and you shouldn't try to manipulate the files or folders directly; it's all to be done through the user interfaces of the TV and Music apps. The library is essentially opaque to you, just like Books and audiobooks already are now. It's irritating, but the song and dance of disabling sync and sharing are purely to restore control over the library. In particular don't try to back up and restore the library files; your changes are completely invisible until the next time those processes access them, regardless of whether the apps are open. So usually, the next time you reboot.
For the case that things seem to get stuck and not be moving, just in case, do a Get Info on your TV folder and its contents, and make sure you have read and write on those files, and that nothing is marked as Locked. I can't imagine they would be under normal circumstances, but it can't hurt to check, just in case the updates aren't propagating to the library files themselves. However, honestly, I suspect the play counts just aren't updating due to a bug, rather than something wrong that you've done.
