It's unlikely to be Gmail here, unless you've specifically set up rules. And you'd know, if you had. You can test the theory by logging in on the web and seeing if the messages are still in your Gmail Inbox.
So let's look at Mac Mail. You are quite sure that you have not filtered your Mail by unread only? That you have not muted the thread in question?
