This is not a OS X Lion or Voiceover issue, but one specific to Safari 5.1. JavaScript pop-up hangs/busies have been fixed for a while in Webkit (engine Safari is based on and is updated constantly with new features and bug fixes). Most of these updates end up getting rolled into a later version of Safari.
