As a newcomer to the Mac I might not be the best to answer this however form 
what I can tell one advantage of installing apps from the app store is  Ease. 
Very straight forward process with your purchase going through Apple. That is, 
it is very easy and you don't had to give your credit card to yet another 
online store. 
Another advantage is that once you have purchased an app through the store, you 
can download it on to any machine that you have associated to your apple ID. So 
if you need to get a new mac for some reason, you can just go to the store and 
redownload all the apps again. 
One advantage of downloading from the internet or the particular vendors 
website would be that they may have a trial period which where you can test the 
app before downloading. Most vendors would probably also let you download as 
often as you like as well however you may have to go hunting for your serial 
number or whatever to re authorise your previous purchase. You may also have a 
complete backup of your system which would also decrease the benefit of going 
directly through the app store. The pricing may also be different between the 
website and the app
