Rather than manually convert them you should use something like Fluke:

Donwload, unzip and then run the installer. This adds Flac playback codecs to Quicktime/iTunes. Unfortunately iTunes still refuses to import flac files because it thinks it can't play them. So Fluke also adds a fluke app to your applications folder. Open your flacs with fluke which will then shoehorn them into iTunes. Should be good to go after that.
