The delete button for individual messages is located in a different place on 
the iPad from where you're used to finding it on the iPhone.  If you can find 
the "move" button, you can just flick right from it to reach the "delete" 
button on the iPad. Alternatively, if you can find the "compose" button at the 
top right corner of your screen, you can flick left twice to reach the "delete" 
button.  The four buttons for "move", "delete", "reply", and "compose" 
pertaining to individual mail messages, that you would find along the bottom of 
your iPhone screen, are located at the top right of your iPad screen, at the 
same vertical position as the "Inbox" and "Mailboxes" headings.  You'll find 
the "compose" button if you touch the battery status icon at the top right 
corner of the active iPad region, and move your finger down slightly. 

One way to reach the "delete" button on the iPad, regardless of whether you are 
using landscape or portrait mode, is to use the new "item chooser" gesture 
introduced under iOS 5. Do a three finger double tap to bring up item chooser 
menu. Although item chooser is designed to let you enter search strings by 
typing into a text field, you don't need to type anything.  Instead, just flick 
right until you reach "Delete" and double tap.  That will move your focus to 
"Delete" button for your currently viewed message.  Since item chooser lists 
items in alphabetical order, you may have to flick right 5 or more times to get 
to the entry for "Delete" and double tap.  And remember, using item chooser 
this way only moves your focus to the item you've selected; you still need to 
execute another double tap to activate the "Delete" button. 

The way I'm used to deleting individual messages on the iPad is by touching the 
"Compose" button in the top right corner (in either landscape or portrait 
orientation), and flicking left twice to the "Delete" button, then double 
tapping.  You do need to learn the boundaries of the active iPad screen region, 
just as with the iPhone, and a case can help you learn these.  If you're using 
the new smart covers, and your iPad is held in landscape mode, with the home 
button to the left, you can touch the left or right hinges of the cover at the 
top of your screen, and feel for the raised bar in the center of the metal 
hinge.  If I move my finger vertically down from the left hinge, with an iPad 
in landscape mode, I'll first hear "AT&T network, status bar item, double tap 
to scroll to top", and then "Inbox <number of messages>, back button" in mail.  
Moving down vertically from the right hinge in landscape mode for mail, I'll 
first hear "80 per cent battery power, status bar item, double tap to scroll to 
top".  Moving further down, I'll hear "Compose button".  If you don't use a 
case or smart cover, you can mark the boundaries of the active screen region by 
using elastic bands around your iPad to mark the active boundaries at the top, 
bottom, and sides, while you learn their positions.  If that's too awkward or 
sounds too dorky, you can use some of those not-too-sticky Post-It page 
markers, or low-stick brands of tape that are used to temporarily position 
items, and use them to mark off the corners of the active region.  These won't 
damage the surface of the iPad, but will provide temporary tactile indicators 
of the edge of the active region. 

To delete multiple messages from a mailbox, start at the button in the top left 
corner of the screen.  This is also the first element, so you can use a four 
finger tap in the top half of the screen to navigate there. In landscape mode, 
this will probably be read as "Inbox <number of messages>, back button" or 
"Mailboxes, back button".  Flick right twice, to the heading and then to the 
"Edit" button and double tap.  The "Edit" button will turn into a "Cancel" 
button.  Now flick right to the individual messages and double tap to mark or 
unmark your selections.   The "Delete" button for your selected messages is in 
the bottom left corner of the iPad.  Here are two ways you can find it, if 
you're not used to the iPad active screen boundaries: 1) Do a four-finger tap 
on the bottom half of the screen to move to the last element, which will be the 
"Mark" button.  Then flick left past the "Move" button to the "Delete" button; 
2) If you're using a smart cover, touch the left metal hinge at the top, then 
move your finger vertically down the screen, through the list of messages, 
until you hear the "Delete" button.

In landscape mode, about the left third of your screen will be a "container" 
that holds the mailbox and inbox selection information.  The right two thirds 
of the screen holds the individual message.  You can set the rotor to navigate 
by "Containers" to navigate through these elements.  If I'm reading a thread, 
and start from the "Inbox <number of messages>, back button" in the top left 
corner, then setting the rotor to "Containers" and flicking down moves me to 
the first message in that thread that is currently loaded onto my device. A 
second flick down takes me to the "refresh" button at the bottom left corner of 
the screen.  A third flick down takes me to the "move button"  that is the 
first of the button controls for an individual message in the right two-thirds 
of the screen.  A fourth flick down takes me to the "From:" that is the start 
of the message heading.  A fifth flick down takes me to the beginning of the 
message body. At any point, you can flick right to reach the other buttons for 
the message or mailbox, or reach the other mail heading information, etc. 

Using the rotor to navigate is useful for the more complex organization 
supported by the iPad, but the easiest place to set the rotor to "containers" 
is when you're somewhere in the heading at the top of the screen or focused on 
one of the button controls there -- on the "Inbox" button at the top right, for 
example.  Then there are only a few option to select.

Deleting multiple messages in portrait mode works a little differently, since 
by default the entire message fills the screen, just as on the iPhone.  You 
again need to first navigate to the 
first element in the screen (e.g., with a four-finger tap in the top half of 
the screen, or by touching the control in the top left corner), then double tap 
this mailbox or Inbox button.  This action brings up a sidebar with the mailbox 
and message information that covers about the left forty per cent of the 
screen.  You can explore the boundary by touch.  If you run your finger 
vertically up or down the left side of the screen, about midway between the 
position of the home button in the center and the left edge of the iPad, you'll 
hear all the individual messages announced.  But it you stop at a particular 
message, and start moving your finger horizontally to the right, a little 
before you reach the middle of the screen, you'll start to hear the message 
"Double tap to dismiss sidebar".  Double tapping anywhere along the right side 
of the screen where you hear that message when you touch the screen will make 
the sidebar with the list of messages disappear, and give you access to the 
individual message.

However, once the sidebar is displayed, you can navigate to select messages, 
and also move to the button controls to mark all messages (if you're viewing in 
a thread), or delete or move messages that you've selected.

I'm not sure how to answer your question about leaving messages on the server.  
That happens for me by default when I selected my mail service and default 
account.  I think that when you add a mail account, you can also specify 
whether this is set up as IMAP or POP. If you're using gmail, there may be some 
specific settings that someone else can help you with.
