Command ~ switches between windows so you should be able to switch to each of those other windows and then hit command W to close them. I'm still getting used to having apps re-open with all the documents I had before still open. Used to be I just quit the app and I was done. Now I have to remember to do a quick command-w and then command-q or I start accumulating open documents in my app.
