Dear tim, I feel such a fool! I've just went to the machine where I have mountain lion installed, opened Mail again, and interacted with the list of mailboxes, and this time I did find the iCloud mailbox which reported to be collapsed. I expanded it and there they were, all my folders. I can't explain why I couldn't see them before but I swear I did go many a time through the mailbox list both interacting and not interacting with the list. I can't think what suddenly changed in order for me to see the iCloud mailbox in the position you had described.
