In the General Pane of Messages preferences, make sure the box for show all my accounts in one window is unchecked. If you do this, you use command-accent to switch windows to your specific account list. So, for example, if you have an AIM account and a Yahoo account, you would alternate between the contact lists. This would also work for multiple AIM accounts, as I have as well.
