I too am just starting to use ClaXAv.  I have mine skedual to run scans every 
morning at 1:00 AM.  I set the app to scan all four major folders on my Mac 
volume of my drive.  It appears that just setting the scan to start 
automatically and just focus on the volume is not enough to make the scan run.  
To have the ClamXAV century activly monitor your e-mail, I believe it is 
necessary to manually place your inbox folder in to the table where Century 
monitors things.  IF using 10.8, the path you need is:
~/Library/Mail/your e-mail address folder
