In that case I'm not sure there's anything you can do. You could possiblly create a rule, but it would run in to the same problem as the smart mailbox. However, the first time you create the rule you can apply it to your existing messages and this might work. But from then on all new messages will be unread and so the rule will apply to them all, unless you then deactivate it.
I personally archive most messages I have read and dealt with, or file them in some other mailbox, leaving my inboxes primarily for unread messages. Otherwise it's just too difficult to find which messages I've read and dealt with and which ones I haven't.
