Hi, I never used to be able to get chapters to work with AudiobookBionder until I found the following tutorial: http://bluezbox.com/audiobookbinder/chapters.html
Just follow its instructions exactly. You can also access all of those chapter-related commands in the Chapters menu in the menu bar. Even when I'm making a single file into a chapter I still press command-J on the file to join it into one chapter. I'm not sure if this is necessary but doing it works. My audiobooks now work wonderfully. Also be careful with the preferences settings for bit rate and sample rate etcetera and the length of your audiobook. Some of my audiobooks have cut out part way through because of these settings.
