I'm thinking that a couple of things are likely happening here.

1.  You probably have the "Sync Music" button not checked in the Music tab of 
your iPhone within iTunes.  Therefore, when the sync occurs, iTunes says that 
you don't want any music on the iPhone, so it removes it.  The problem is, 
though, if you check that button, you'll need to have the music on both devices.
and...

2.  Apple devices do not like the sharing of music.  That is sort of the safety 
net that Apple puts into their iDevices so that one can't just put music on 
Joe's iDevice, connect it to Bob's computer and copy each other's music.  It's 
possible, even though iTunes knows that it's your device, that when it sees 
music that is not part of your Library, that it is removing it.

These are Apple branded devices and they will work best within the design 
specifications that Apple creates.  You could use iTunes Match in this 
situation.  Thus, your music would be uploaded to the Cloud.  You could then 
have some of the music simply stay up in the Cloud, not using up space on your 
devices but it would all still be connected with your iTunes account.
