If the filenames are modified, the iso is modified before burning it (or it's not burned 100% the same) the bootable flag sounds like a similar problem. without knowing the application, it seems to me that the burning application burned only the contents of the ISO, and guessed the partition settings. (iinm burning apps have a specific option to enable long names.)
