Shrug. OK, but that doesn't explain the reason for them. I suppose it doesn't have to make sense to me, as long as stuff works.

While I don't know the potential harm of removing these empty directories, I would not lose any sleep over it. The space these empty directories take up on your drive truely is neglible.
