Marian:

We use FCKEditor extensively in a Lasso-based CMS that we used, but as was 
mentioned it is a Javascript-based tool that allows the user to edit textarea 
content. If you have an upload form that  uses FCKEditor, it won't interfere 
with the upload process at all. FCKEditor simply formats the textarea content. 
When the form is submit, the formatted text-area content is submit along with 
the uploaded file. You would process the uploaded file as if FCKEditor wasn't 
involved at all.

On our system, we grab the submit form parameters and plug them into database 
fields, then process the uploaded files into multiple images for the CMS to 
handle (using ImageMagick, or course). We use Lasso so can't help with PHP 
specifics, but the point is that you would use PHP to do this part.

Hope that makes it a little more clear.
