I am not suprised it is not aligning. You are mixing composition methods.
-flatten does not use -gravity or -geometry on -page or -repage virtual canvas
for layer image offsets from the top left corner.
-composite on the other hand ignores -page or -repage offsets but does
understand -gravity and -geometry positioning.
