That has fixed it, Hugh, thanks!

I'm not sure what went wrong - I essentially grabbed the new version and
aside from the odd customisation here and there (nothing to do with
themes) copied it over the top of my existing 1.3.5 implementation.

Your theme is different to the theme directory from the 1.4rc1 release found at
https://launchpad.net/mahara/+milestone/1.4rc1

I have uploaded a new theme directory (made from that release file).

Hopefully it should solve your issues.

Do you know why it would be different? How did you go about the upgrade
process to 1.4rc1?

Bug description:
  In Internet Explorer 8 and 9, the Aqua theme has two dots near the top
  of the page. If you can manage to highlight these two small dots they
  actually behave as the find button does.

  These dots do not appear in FireFox or Chrome, making me think this is
  a styling issue. I've attached a screenshot.
