 Anyhow, from what I remember, it looks like the only real solution to the
problem would be to maintain the Message-Ids of all the messages
(interactively) moved into a folder and not apply the filters to them. This
is safer than disabling the filters in the target folder before moving the
messages and reenabling them after doing it because we risk to not apply
the filters to the really new messages which may appear in the target
folder simultaneously.

 Do you see any problems with POP if we apply this solution?
