What you may be missing is that the 'Edit'->'Filter Rules...' dialog
displays the whole list of filters, while 'Folder'->'Filters' displays
only the list of folders associated to the current folder (where order
of filters is relevant).

But the fundamental point is that filters are applied to specific
folder(s): when a filter is created, it must be associated to some
folder, and when messages arrive in this folder the filters associated
to this folder will be triggered.

E.g. you could have the following structure:

On the 'New mail' folder, set up a 'MailList' filter that moves all the
messages that have 'Mailing-List:' header to a 'MailList' folder. On the
'MailList' folder, you can then have several filters that will move
messages in specific folders based on the name of the mailing list.
