There wont be any problem in converting into Linux. [Backup your datas first]
if you mean linux -> windows98 connectivity, then very less.. you cannot control a windows98 machine from linux. but running third party application u can enable telnet,ftp on windows98. but win98 -> linux connectivity can be made easy, run sumba on linux, it will mimc like an NT server.
