That is certainly not expected behavior. Something like this should only happen when “Organize by Thread” is enabled and the currently selected message is collapsed.
I don't recall coming across this before, but it's happened to me at least three times in the past month. Unread messages seem to disappear, and I have to go looking for them in the archive.
I've tried to reproduce this issue, but I did not succeed. Let me know if you see some kind of pattern.
