I'm not sure what I should be seeing. I know that the list of tags in
the activity monitor is not the complete list available (that I've added
to the properties) or that are currently working. Here are the responses

So these responses do not list all the tags, even those I see in
messages.
Is there a place I can see the tags in the raw source? I can't seem to
find them.

The missing tags problem appears to be inconsistent. I do find some
tags on older messages, but not all the tags. It also seems to more
of an issue (but unfortunately not exclusively) associated with tags
that are all lower case (vs Capitalized). Does that make any sense?
It sounds like your problems may be related to case sensitivity. IMAP
keywords are case insensitive, but most servers try to use the
capitalization used when using the keyword the first time. There could
be bugs in both the IMAP server and MailMate related to this. Maybe
you could experiment a bit with that?
What does the PERMANENTFLAGS response look like for your server?
