I could use this to give Quicksilver the ability to browse through messages, but then the question becomes: Can you do anything with them? Is there a way to tell MailMate to open or select a message using the filename or message ID?

Yes, you can just “open” the file, for example,

open ~/Library/Application\ Support/MailMate/Messages/IMAP/.../INBOX.mailbox/Messages/42.eml

Is there any way to search for messages based on content outside of MailMate?

Only if you have a Spotlight importer installed which parses `.eml` files (for some reason Apple only identifies these emails and do not parse them — they only parse their own almost identical `.emlx` files). I know EagleFiler includes such an importer and there might be others.
