Is there a way to set a default that double-clicking on a the root of a
thread expands the whole thread ?

There is no way to do this automatically in general (MailMate does it
for searches though).
There is a [custom key
binding](http://manual.mailmate-app.com/custom_key_bindings) named
[`expandAll:`](http://manual.mailmate-app.com/key_binding_selectors).
Also, holding down ⌥ when clicking an arrow or using the right arrow
key will expand the selected thread.
