You can take the mailboxes within the account explicitly offline (using “Mailbox ▸ Take Offline”). Then take a few online and wait for them to sync before continuing. This might help you track down if a particular mailbox triggers the issue.

Some times a Gmail account can contain emails for which the server simply says NO when trying to fetch them, but this should trigger MailMate to politely ask to ignore the message(s). It's possible that this behavior is broken.

Recently I've seen an issue with iCloud for which the connection is simply cut when asking for a specific message. To make it even more weird, the problem seems to depend on which subserver handles the connection at Apple (turns out they are also not all identically configured). This problem made me revisit the code which handles such issues and I might have something for you to try out. I'll write to you about that off list -- hopefully within a few days.
