If MailMate has recreated `Mailboxes.plist` then some mailboxes may have new UUIDs. Check the files to see if they are still the same.
If MailMate has recreated `Mailboxes.plist` then the old one has been renamed to `Mailboxes.plist.invalid` or something like that.
