You could add a rule to the Deleted Messages mailbox which marks any added messages as “seen”. The name of this is a bit misleading: “Set Tag Seen”. (It doesn't really need to be a tag.)
Is there a permanently delete command?
If you hold down ⌥ (option) then “Message ▸ Delete” becomes “Message ▸ Delete Now”.
