It doesn't sounds like something MailMate could accidentally do and it
would also be hard to accidentally setup a rule to provide this
behavior.
I don't know if it could be a Gmail feature? Or maybe a feature of
another email client used with the same account?
If you can reproduce it (or it happens regularly) then we can ensure
that MailMate is not involved if you generate logs for me:
* Open the Activity Viewer (⌥⌘0).
* Wait for it to happen at least once.
* Use “Help ▸ Send Server Logs”.
Also include in which mailbox you saw this behavior and how many
(approximately) messages were marked as unread again.
