And you don't have junk messages in any specific folders? Note that for each account you can specify 1 mailbox to be dedicated for junk messages. You do this by selecting it in the IMAP account and then right-click to select “Mailbox Type ▸ Junk”. This also means that these messages won't be part of “All Messages”.
