I just copied the Tags.plist from one machine to the other and now it's fine. Is that only way to do this? Sounds like Tags are not synchronized.

Perhaps one day MailMate will allow for Dropbox sync with certain settings, like Tag Preferences.

They are stored on the server, at least on the servers I'm using. But remember that you have to "connect" the "Display Name"/Icon with the IMAP Keyword on each computer (the "Tags" preference pane).
