I second this suggestion.
Make a smart mailbox with “flags/keywords include tagged” to see
all messages with flags.
Show submailboxes to see them separated by flags, if desired.

Suggestion, make a smart mailbox that matches flagged messages then
you can see which message it is.
My experience is that I sometime make "fancy" stuff with my setup and
forget that certain messages isn't in the place they are supposed to
be or not displayed in the way I think they are.
