There are settings in gmail for what to do when a message is deleted (see https://mail.google.com/mail/u/0/#settings/fwdandpop). One impacts whether it deletes it immediately, or waits for the client to do it. The other is whether to move it to Trash, or delete it forever, when it's no longer visible. You might see if those are different.
