I wanted to file a ticket but lighthouse seems out of whack, so let me
post here. I have the option described below set to yes and it works as
expected with a few exceptions. One is when I open a message in the junk
mailbox (open in its own window), change it to non-junk and then tell MM
to move it out of Junk. The message is moved and closes but the next
message in the Junk mailbox opens, which is not desired.

or Trash respect the “Close window after move” preference.
I think it should be an orthogonal setting. In the next update you can
set it manually like this:
defaults write com.freron.MailMate
MmSingleMessageWindowClosesAfterMove -bool YES
I've also noted to add it to the GUI.
