By default, MailMate has no such behavior, but it's very likely that your IMAP server does. For example, Gmail behaves like this by default.
To get around the server behavior, you can create another mailbox for your deleted messages in the account and then use “Mailbox ▸ Mailbox Type” to assign it to be used for your “Deleted Messages”.
(MailMate or any other email client have no way to change the server behavior, but you might have access to server settings somehow.)
